The dinosaur was also called "she" in any even earlier comic, reference "Gym," June 30. The dinosaur's gender is supposed to be ambiguous and I originally thought it wouldn't be much of an issue no matter what pronouns I used. But even back at the time of the comic you referenced some readers questioned me on the dino's gender.
When I saw this was an issue I decided no to use masculine or feminine pronouns for the dinosaur, hamstringing the kinds of captions I could write, (please note that between your referenced comic and this one I never use any pronoun for the dinosaur.) The way I look at it this is a free form comic and the characters have things that remain constant and strips may subtly reference other strips (like the introduction of Kazak, the dinosaur's dog or the strip "Comic-death,") but with each new strip comes a new beginning (Nick and the dinosaur may seem like they are in a relationship or Nick maybe be a police officer or interviewing the dinosaur for a job.)
What the characters are (male, female, lover, cop, painter) may change, but who they are (their character, their personality, their role) remains the same. The comic is not a linear story by any means (Nick is eaten by the dinosaur in an early strip,) so I think the best thing to do is to take each comic for what it is... tomorrow Nick and the dinosaur may be a same sex couple operating a bed and breakfast in Maine and the next day Nick might be tricking the dinosaur to invest in his ponzi scheme.
